I am installing hampton bay puck lighting in my kitchen(which they say they are intended for),but in the instructions it says not to inclose them,also not to mount wires in the cabinet. This confuses me because I don't want wires showing out side. Am I not not quite understand the concept as the pucks do get hot on the top inside the cabinet.

I've never been keen on puck lights for exactly the reasons you've run in to - ththose and you won't believe how much replacement lamps cost and how quickly they burn out.
Puck lights use halogen lamps, and halogen lamps burn hot - real hot. So hot that you can feel the heat through the wood on the underside of the cabinet, and especially hot enough that you don't dare enclose them.
The "no wire in the cabinet" requirement is to keep you from abrading the wire by pulling dishes in and out.

I would also like to do under-cabinet accent lights. I would like to control two runs from two wall switches. My plan is to start a new circuit from the breaker box in the basement up to the two wall switches in the kitchen. From there, I would like to create a switched outlet in the wall just above the cabinets. This is where the transformers would plug in. The LV wire would then ferry out from here, along the top of the cabinet, then through the cabinet from top to bottom along the inside back corner (with some kind of "raceway" and then out the bottom of the cabinet (from against the wall) to the light that is under the cabinet. Does this make sense? I know it is a violation of NEC to use a dimmer switches on an outlet...so I guess my dreams of using a slide dimmer won't be realized.
Is there any problem with my design? I know that running the LV wire through cabinets is a no-no, but I will be running them in raceway to protect them from damage.
