We are putting in two base cabinets into a bedroom closet to make an office desk and we are not sure if we should place the cabinets directly on the concrete floor and then put the flooring in, or put the flooring in and the cabinets on top of it.

Does anyone see a problem either way?

Put flooring in first and then the cabinets. Should you decide to remove the cabinets later for some reason, such as when you move, floor will intact.

Also the flooring is easier to install when you don't have to work around the cabinets.

The above info is dead on. Just in case, though, if you wind up going the other way, never ever ever set a composite board such as particleboard or MDF on concrete. Concrete will wick a small amount of moisture from the ground, and this inevitably winds up in the particleboard, which turns to applesauce in a matter of time. Most companies are smart enough to use plywood for toe kicks, but not always.
