I am preparing to pour my 12" diameter piers for my deck, and will be using 6"x6" posts. The post anchor recommends a 5/8"x6" J anchor bolt, but all I can locate in the Indianapolis area are 1/2"x6",8",12" galvanized, and a 5/8"x17" non-galvanized. Will the 1/2" be sufficient, or do I try to use the 5/8"x17" non galvanized? I have found some 5/8"x6" online that require a min order of 25. I only need 4. Any suggestions are appreciated.

I would think the 1/2" would be fine, but checking with your local building inspector would be your best bet. Whatever you do, make sure the bolt is hot-dipped galvenized, not plain steel. Treated lumber today will cause steel to rust very quickly.
