I have to flush the toilet twice sometimes. When I checked the tank I can see that the water doesn't empty to the bottom of tank like in my other toilet.

JFR, Welcome to the DIY Forums.
This may just need a chain adjustment. Take as much slack out of the chain that goes to the flapper as to "just" allow the flapper to seal. Some flappers have a piece of foam to hold them open longer but the chain is usually the culprit. Good luck.
