First, is there a "Search this Specific Forum" option so I can search prior to posting in the future?
Q1: How can one fasten Hardibacker that lies beneath a cabinet's "toe kick?"
Q2: I fastened Hardibacker over my entire kitchen floor with proper screws, but for the most part they are not all (majority of them) flush with the surface. In other words the screws may have tilted slightly, or the drill bit would slip before the screw was flush. I am going to lay 16x16" ceramic tiles. Please tell me I've not "screwed" myself with a major problem!
Can I simply lay a little extra thinset to ensure comformity??

Get as far under as you can and drive the screws at a slight angle if need be, you'll be fine.:)
If the heads are higher than 1/16 to 1/8", try to get them in some more, use a 1/4x3/8" trowel, you should be fine.:0
When setting the tile, you'll know if any are too high, the tile will rock and hit it.:)

If you find some sticking up too high, remove them and try again...but in a differerent spot..don't worry about the hole. :)
