I'm installing a countertop with a 90 degree angle in a corner that isn't 90 degrees so I'm planning to use a belt sander to make it fit.
Should I be using tape or vaslene or something to protect the formica from chipping or is chipping not an issue for the belt sander?

While vasiline has it's "many" uses, I wouldn't recommend it for the sanding aspect of doing something with a countertop.
As long as the rotation of the belt is going "down", you won't chip the formica. Use a 100 or 120 grit sanding belt. You can tilt it on a slight angle "Right or left" while keeping it flat against the back edge and you'll still be fine.
