Due to Hurricane Ivan, I need a new roof, and figure now is the time to add skylights. One roofer said that he can install the skylight, but does not have the crew to sheetrock in the shaft, etc. Is it okay to do the skylight installation in stages that may be several months apart?

Sure...
Have the roofer frame and flash the curb and set the dome(s). This way it will be included in his warranty.
You will just have some starlight nights only visible from your attic until you get around to framing the shaft.
Take a sheet of plywood, small table and chairs up there and a bottle of wine... and invite the wife up to look at the stars......could be fun :D
