I opened up my sealed basement 3" toilet drain pipe and found some flies coming out, I guess phorids?

How did they get there? I poured a couple of gallons of water down, to
test the drain, and worked fast. Will I have a problem connecting the toilet there, or is the sign of flies the sign that something is wrong somewhere underground?

Most likely they got in from the vent. Should be no problem in the future. Good luck.
