I have ceramic tile on backer board that meets 3/4" wood floor. The grout is complete except for the transition area. I have color matched caulk for this seam. My question is should I use backer rod to partially fill the bottom of the gap (3/4" deep). The grout lines are about 1/4" as well as this transition gap. Floor height matches nicely.

Yes, a backer rod would be advisable and have it go down about 1/4" below the finished height. Any lower and your caulk may shrink down way too much as it cures.
