We are going to be replacing the carpeting down the road, but we would like to replace the baseboards now. Is that OK? Is there anything we should know or do to optimize this process?

You can go ahead and replace your baseboards or wait until you get ready to replace the carpet. In new construction baseboards are installed before carpet.
