I am in the process of finishing my basement. I have two interior doors in the space that I have already installed (pre-hung doors...no casings). I used shims under the jams to help level the top jam prior to leveling and securing the side jams. Do I need to saw off the bottom of the jam to create a 3/8" clearence for carpeting?

One door will have carpeting on both sides, the other will be carpet on one side and the regular concrete floor on the other side.

You're on the right track -- use shims under the jambs to level the header of the prehung door jamb as needed to make up for the differences in the slab where the doors are. Once the carpet is in place, cut the bottom of the doors as needed to get the clearance. (3/8" or 1/2" off of the bottom of a H.C. door will be fine.)

It sounds like I should also cut the bottom off of the casings as well so it will match the bottom of the jam. Is this correct? I was planning on installing the baseboards 3/8" off of the floor.

No. you want and need the shim to support the jamb so it doesn't drop and drag later.
