When removing wall paper, some places removed the drywall paper's outer layer as well. When I applied the drywall mud, to these areas, the result was a wavy effect. What did I do wrong and how do I correct it now?

Stores such as Home Depot sell drywall paper patches that you can put on and re-mud over the top. Check in the aisle where the drywall is located.

You may need to sand down the joint compound that you already put up if it will cause the wall to bump out.

Those waves are called blisters. It comes from the mud loosening the brown paper. cut out all blisters. Priming with an oil based primer reduces blisters. Then re mud the areas. Sand. Prime and paint.
