I currently have one strip of lighting in the bathroom. It is an 8 bulb hollywood style strip. I would like to replace it with two seperate strips of 3 bulbs each. Can I connect both sets of wiring from the 2 new fixtures to the wires that ran to the old single strip?

Yes, but make sure all splices are in electrical boxes, or in compartments of the fixtures designed for electrical connections.
