Had a new french door installed the guy used a nail gun to put up the molding on the inside.My question is I need to stain the wood but I need to fill the holes.What can I use so holes wont show up after staining?

Use colored filler after the stain has been applied.

Ok thanks for that info It is a pine color now a light wood but we want to stain to like maybe a walnut to match the mantle and the window boxes.

You might also consider another possibility. When you are applying the stain, you could mix a small amount of the stain (which you are applying to the door surface ) with a small amount of plastic wood. This could be used as a filler for the dents where the nails are located. When the whole thing has dried, you won't be able to find the nails, at all. It should blend in well with the stained wood surface. try it, you'll probably like it.
