What is the best type of subfloor to use when the homeowner has allergies? Our current "particle/chip board" rotted out and we wish to replace it but my better half has allergies. Is plywood the best? Are there "hyoallergenic" subfloors or treatment for same. The actual floor will be a walnut hardwood

You will need 3/4" plywood for a hardwood subfloor. Plywood is pretty low in emissions but sub floor areas seldom get a good cleaning by the original contractor. You should gain some real advantages by getting the subfloor as dust free as possible before putting down your hardwood. Use a shop vac with a hepa filter and keep the work area clean while the installation is going on with the same type vacuum.
