I am putting up a vinyl shower surround over green board around a spa tub/shower. Does it matter if the green board is behind the lip of the tub or does it need to be over it?

I assume you are talking about the nailing lip of the tub - This should be touching the wall studs. Drywall is usually placed just to the top of the lip - resting on top and the void below is filled with 100% silicone. If it were to be placed over the lip - there would be a protrusion at the bottom which is unsightly - trimming the back side to avoid this may seem like a good idea but if any water infiltrates behide your new surround, it will soon act as a wick and be destroyed, thus the adhesion will soon be destroyed.

how about the backer board? Placing green board then backer board on the green board. I assume backer board then could go over the lip?
