I have stripped and Minwax stained an antique, the same way I always do...this time, however, when applying varathane its beading...like theres some wax or residue on the wood...I have no idea what I did differently....any ideas?

I believe that you are right. Silicone contamination can cause a condition called fish-eye. Wax will cause beading of some finishes. You might consider light coats of lacquer to try to seal this surface. Silicone and wax are practically impossble to remove from wood.
