I've practiced enough on small glass windows and suncatchers. I'm ready
to build a new window for my house but unsure where to start the measuring....need help.
I have the old (1952) metal windows,
this one is not operatable because it's the garage window...38.75" x 24.75"
this measurement includes the 3/8" metal section all around the present glass which is attached some how to the wood frame.

You're not thinking of installing the stained glass inside the aluminum frame are you? Won't work. That aluminum window has single strength glass in it -- slightly less than than 1/8" thick. That is what the frame was designed to have in it. The lead channel around the edge of the stained glass is 1/4" wide. No way to retain the stained glass in the frame.
There are several ways to install the stained glass in the garage window opening though.
One would be to size the stained glass piece so you could mount it in a wood channel frame that would fit in the inside casing of the garage window as it is right now. If you go into the garage and measure the window opening (sheetrock to sheetrock or wood to wood if the garage is not finished), you should be looking at something around 42" wide by 28" tall, based on the dimensions you gave. Subtract 1/4" from the height, 1/2" from the width, and plan the outside of the wood channel to be that big. Once the stained glass piece is made, set it on the window sill and screw a couple of blocks into the sides of the window opening to keep it in place. That would be the easy way.
Another option would be to remove the aluminum frame, wood trim the outside of the window opening, then working from the outside in, wood stop a pane of dbl strength glass into the opening, then wood stop the stained glass piece in, the wood stop another pane of dbl strength glass in. More work, more expensive, but it may be a look you would rather have.
