I have recently purchased a house and after our first big rain, I noticed that the inside runner for the slidding glass door was full of water and was overflowing onto my tile.
What can I do to prevent this?

Find the source of the water, and resolve that problem.

Kinda like when they come on the news with "An investigation into why the airplane crashed will take place".......my wife covers her ears because I'm shouting
"YOU IDIOTS ! The reason is OBVIOUS ! The PLANE QUIT FLYING ! "
T: by chance, is the door a vinyl unit with welded corners ?.....If so, check the drain holes on the outside bottom for obstructions.

Andy has never been one to overlook the obvious!
Tell us more about this door. Is it vinyl or aluminum? I am assuming that it has no cover, like a patio cover, over it. (Another crashing airplane!)
Good weep holes that aren't clogged should cure the problem.

Where would I find the weep/drain holes?

IF this slider has weep holes (and it may not), you would be able to see them by looking across the bottom of the frame (standing outside the door). They would be near the left and right ends of the frame, about an 1/8" to 1/4" up from the bottom edge of the frame. Their function is to allow that track that is overflowing onto your tile to drain the water to the outside (rather than onto your tile). They would be slots, about 1/8" tall and about 1/2" wide.
