We just recently bought a 1350 sq. ft. flat w/ 12'-0" ceilings in an 2 unit Edwardian building. Our unit only has one gas wall unit- located in the hall. We would like to replace this unit with a energy efficient (90 AFUE) forced air (or an alternate modern heating system...open to other options) heating system. So far we've gotten 3 quotes: $10k, (2) for $6500. These include installing ducts, new furnace, hook ups, and removing the existing wall unit.

Our questions are: what is a reasonable cost for such a job? what types of systems are recommended for old San Francisco flats (6 rooms)? any heating contractor recommendations for San Francisco?

Sorry that no one has yet answered your question.
The question you ask is very difficult to answer without seeing the layout and construction details of your apartment.
It may be usefull to you if when asking for a quote you ask for a detailed plan, in writing, of what they plan to do. This would include duct sizes, whether insulated ductwork or not, details of the finishing work they will do, etc.
Most of the work I do is commercial, and these clients will pay an engineer or at least a consultant to draw up a blueprint to follow so that everyone is quoting on exactly the same thing.
In residential work most people don't want to add this cost to their job. This is unfortunate because basing a decision like this on price and whether your contractor "seems" honest is a poor way to make this purchase decision.
