Hello,
I have a cluster oak tree in my back yard. On some of the leaves, it has very small round things on the bottom of the leaf. There may be 10 on one small leaf. My guess is this is a parasite growing. I can remove them by hand, but was wondering if I can use anything on the tree, or what they are exactly? Any one know for sure? What can I do about them? Also, on some stems, I have a a empty wooden shell with a stem growing through the middle of it.

Yes, after looking at the web sites I think you are right. I have noticed wasp around this tree, and they are growing in the things you described. Does this damage the tree?
Part two of question, from what I read the larvae small round things on the bottoms of the leaves does seem related. It seems like I have a seperate problem with this issue. Do you have any idea what they are?

The small round larvae are "not related" to the nodulars on the tree limbs. What could they be?

In my experiences with plants it is seldom just one problem.
Now would be the time to take samples to the County Agent, or any Schools of Horticulture etc, that you have in your area.
Many times the Agent will send them to the state lab for identification.
Because we have no way to show pictures on this forum, it is very hard to go on just a report, without seeing the color size & smell involved in the process, of determining just what it is.
It would be iresponsable on my part, to just take a guess & say spray with this or that. I am sorry, that I could not help you any further, but with the thousands of Viruses, fungi, & diseases, that plants are prone to; it's impossable to just guess at them.
I would start with taking samples to the County Agent, & go from there.
Good luck in finding out what the problem is. If you are able to pin it down, please repost and then we will have the answer in our Archives, for the next person who comes along with the same symtoms.
