We have just power washed our decks & a stone/mortar patio, what would be the best way to protect these surfaces. We did this 2 years ago on the decks and used Thompson's (the patio is new). Could you stain a deck and put a polyurethane over it? We want it to look good and last a long time.

"The best way", and "last a long ime". - That's dificult!
Most of the best deck finishes will last three, maybe four years tops. The best are oil based, penetrating finishes, with water repellency and UV protection. The top three as rated by CR are Cabots, Sikkens, and Wolmans F&P. You'll find these products at good paint stores. I do not recommend the product you mentioned. Since you used it in the past, do a water test on your deck. If you splash a glass of water on your deck and it does any beading, it needs further stripping. Since it was two yrs ago, you may be okay to apply a good oil bse stain.
You do NOT want to apply polyurethane, not even marine spar urethane to an outdoor deck. It WILL peel and you'll be in a real predicament, removing it all.
Your stone/mortar shouldn't need a sealer, but a stone or concrete sealer won't hurt.

The only thing I might add to what Fred said is a fourth deck finish -- Super Deck. You won't go wrong with any of the 4, and you probably won't find them at Home Depot or Lowes. Expect to pay about $20/gal., and all are available in 1 or 5 gal. quantities
