I have a small compressor (6 gallon) that I wnat to run a finish nailer and possibly a floor nailer on (not simultaneously). Can I run 100 feet of hose or should I limit it ti 50 feet?
I'm concerned that the longer length may cause me to lose too much pressure.
Also, I read that a filter is highly recommended. I looked for one at a home center but couldn't find it. Would most home centers have it?

A home center is not a very good place to buy air compressor accessories. You may have more luck at an autobody or industrial supplier.
50 feet should be 3/8" ID hose and 100 feet would take 1/2".
