I want to put tile on an existing bathroom floor. It is currently linoleum on plywood (uopstairs bathroom). I was planning to use cement/wonderboard for a base and I don't know whether to use 1/2 inch or 3/8 inch. Any suggestions?

You will want to use a 1/4" backerboard on your floor.
To properly install the backerboard trowell thinset onto the existing floor (you can trowell it thin---like a mosaic trowell) set the backerboard onto the floor, then either nail or screw it to the floor. You should also use backerboard tape at any board joints (and boards should be jointed at 1/8") You will fill the joints with thinset when you tile.
