You may find that a new two stage system with two stage t-stat will give you far better temps control.

I have a split level home, and all of the room are with in 1˚ from one another on a single t-stat.
We don't have a huge difference in temps between the upstairs and downstairs, but it's more than 1 degree, probably 2 or 3. In the summer, the difference is more obvious.

My reason for having two thermostats is more for convinience. It's nice not having to go up/down a flight of stairs to change the temp or to just turn on the fan.
