Use the 16V 40VA transformer. The wire connections are not polarity sensitive, it's AC voltage. The wire colors you use do not matter as long as it's the same at the transformer and the power terminals.

Installers often double up the conductors on 22-4 wire, just to be safe. When I do this I usually use the red and yellow under one terminal, and the black and green under the other.

Again, as long as the wires are the same at both ends, it doesn't matter.
